The match marked Messi's first start since the World Cup, after he appeared as a substitute in Miami's 2-2 MLS draw with Columbus on Sunday.
San Luis took the lead in the fourth minute through David Rodriguez.
Messi levelled in the 11th minute with a volley from Allen's cross, his first Inter Miami goal since the World Cup.
Telasco Segovia put Miami ahead in the 26th minute before Messi added his second goal to make it 3-1 in the 44th.
Mikael headed in from Messi's corner during first-half stoppage time, extending Miami's lead to 4-1.
Rafael Lorente scored for San Luis in the 51st minute, but Miami retained a two-goal margin.
Heavy rain in Florida stopped play for more than half an hour during the second half.
The result gave Miami a winning start to its Leagues Cup campaign, with Monterrey listed as its next opponent on 9 August.
Messi's two goals took his Leagues Cup tally to 14, one more than the previous mark attributed to Los Angeles FC forward Denis Bouanga.
He has scored two goals in a Leagues Cup match five times across 12 appearances in the competition.
